- PhD degree in computer science, mathematics, physics, computational biology, bioinformatics, or a related field
- Strong experience in computational systems biology research, particularly in computational modelling of biological systems, demonstrated by publications in reputable international journals and/or conference proceedings
- Biological knowledge related to gene regulatory networks
- Good understanding of statistical analysis principles
- Familiarity with machine learning and AI techniques
- Proficiency in Python or R programming languages
- Knowledge of Boolean Networks and experience working with scRNA-seq data will be considered an advantage
- Excellent written and verbal communication skills in English

We are looking for an outstanding postdoctoral candidate to conduct research within EdgeCR, a multidisciplinary research project carried out at IDEAS Research Institute in collaboration with the Faculty of Science, Technology and Medicine (FSTM) at the University of Luxembourg.
The project focuses on developing novel, scalable computational methods for identifying effective control targets and strategies for cellular reprogramming and transdifferentiation. This will require considerations of holistic, large-scale models of gene regulatory networks (GRNs). To enable such modelling, single-cell expression data will be leveraged to construct of Boolean network (BN) models of GRNs.
The postdoctoral researcher will design computational pipelines based on existing state-of-the-art BN inference methods, enhancing them to incorporate structural and dynamical features of GRNs in order to construct more realistic and accurate BN models. The resulting predictive models will be used to develop scalable deep learning algorithms for identifying effective cellular reprogramming targets and strategies.
The predicted reprogramming results will be experimentally validated by our collaborators at the University of Luxembourg in the context of astrocyte-to-dopaminergic neuron conversion.
The specific tasks associated with this position include:
- Creating a repository of published and validated BN models of GRNs, including information on perturbations for phenotypic control.
- Collecting published scRNA-seq data on haematopoiesis, epithelial-mesenchymal transition (EMT), and dopaminergic neuron differentiation, along with information on reported differentiation and reprogramming targets for these biological processes.
- Performing scRNA-seq data preprocessing.
- Simulating and analysing Boolean models.
- Developing computational pipelines based on existing methods that incorporate structural and dynamical properties of GRNs into the inference process of Boolean network models from scRNA-seq data.
- Inferring large-scale Boolean network models using the developed pipelines for haematopoiesis, EMT, and dopaminergic neuron differentiation.
- Collaborating closely with other team members on the validation of computational methods developed within the project for Boolean network control in the context of cellular reprogramming and transdifferentiation.
- Publishing research results in peer-reviewed, high-impact journals and conference proceedings.
- Contributing to the supervision of a PhD student working on the project.
- Presenting research results at seminars, conferences, and workshops.
- Actively participating in project meetings with international collaborators.
- Contributing to annual project reporting.
- Participating in institutional events and networking activities.
